99 2.8 Shogun mis-timed mode after long runs

I have a 2.8 Shogun that drops into a mis-timed engine management mode after I have been on a long run and then restart? No lights or warnings just "Pinks" when under load, loss of power and loads of smoke. Leave it for an hour or 2 and back to normal. Must be electrical, any ideas?
